The links in infopops sometimes open the help in the Eclipse-wrapped help system but sometimes open the help in the default system browser. This can be confusing because you end up with two different windows open that both contain help. It also means that you can't use the Back button to move between help that is displayed in the two different windows. When you open an infopop from the main Eclipse window, e.g. the text editor in the Plugin Development perspective, the infopop's link opens the help in the Eclipse-wrapped help system. However, if you open the Import dialog (File > Import...), the infopop's link opens the help in a browser window. The samething happens in our own product infopop links although all links are specified in the same way. How can we get all our links to open in the Help System???
You cannot. Help system window is affected (cannot be on the top) if any modal window (like an import dialog) is open from the workbench. The behavior you see is a workaround implemented for this problem. Help detects a modal dialog and opens help in external browser. User can set help preference to always use external browser, if consistency is desired. A product can ship overriding a preference to make this setting a default if needed.
