Start Eclipse
The splash screen comes up and start the custom java_swt exe.
A little java cafe icon appears in the task area (not in the application 
area). Hovering over it says 'java_swt'.

For the Eclipse and RCP cases, investigate possibility to show custom icon in 
regular application area (like Safari for example).

bug 76722 investigates support for the other platforms.

What do you mean by "show custom icon in regular application area"?
The Dock?
