- imported binary plug-ins
- autobuild kicked in 
- autobuild ended
- start traget
- autobuild kicked in
- start of target completed
- autobuild kicked in and wiped output folder
- target crashed ;-)
- closed target
- autobuild kicked in
....

I had to do a full rebuild to get the system into a workable state again. 
Don't know if this is JDT/Core or Platform/Core.

What binary plugins did you import? Did you have any source projects in your
workspace? If your workspace only has binary plugins, then there are no output
folders to be wiped by the builder.

JDT & JDT related projects in source, rest binary.
