I have F9 bound to Run | Toggle Breakpoint when Editing Java Source, when Debugging Java and when Editing Text. In the Resource Perspective, I have a Java source file open. When I hit F9 to toggle a breakpoint, it does not work. If I switch to the Debug Perspective, F9 does toggle the line breakpoint. This is a regression from M7. Under 3.0 M7, this key binding configuration worked as expected.

I'm having the same sort of issue, but debugging does not help. I've had F9 bound to toggle breakpoint for a while now and when I installed M8 the binding went away and I can't get F9 or Ctrl-Shift-B to toggle a breakpoint for me at all anymore.
Make sure you have the "Breakpoints" action group turned on. Since this is a new action group it may not appear automatically in an old workspace. See "Window > Customize > Commands (tab) > Breakpoints".
That fixed it for me (didn't even know that dialog was there!). I have heavily customized my Java and Debug Perspectives and IIRC my current Debug is actually a saved copy of the original Java around the M3 timeframe. I guess that makes this a little bug in the update process?
I believe the workbench already has a bug report for this (but I'll have to dig to find it).
Grrr, what a lame timewaste. Would have spent most of an hour, in three separate sessions, trying to get those key bindings to work. I wasn't really happy with the constantly breaking key bindings or the awkward and obstructive UI. Even less impressed when I find out the Customize/ Perspective configuration, which is a whole separate and rather complex are of ui, is required to be inter-worked with this. The fact that failure is silent and unexplained probably gives the average user a 10% or worse chance of getting it to work at all.
