During specific operations as is saving pom.xml or switching between open two java files with running J2EE server, a content of a whole main window shifts up. There is empty space on the bottom and menu becomes invisible. When is eclipse started with settings GDK_BACKEND=x11, this situation does not happen.

Can you try with a 4.10 build? I believe this was fixed in bug 535075.

I have tried and I don't see any symptoms. As you wrote it is probably fixed in the bug.
