These steps can be taken to reproduce the issue:
- download fresh copy of "eclipse-java-mars-1-linux-gtk-x86_64"
- create new workspace
- create a project
- share project via Git
- create a new file
- right click file in project explorer and select Team -> Commit

As you can see in the screenshot attached, the paths are empty and not shown for all files that may be commited.
