Since the Upgrade to El Capitan (OSX 10.11) any (eclipse-) menu-window (properties, about eclipse, preferences, ...) opened while eclipse is in fullscreen mode (and only in fullscreen mode) will cause further dialogs/windows to appear behind them. They also move with their parent window causing dialogs/windows that are smaller than their ancestors to stay hidden and cannot be closed with a mouse (only possible with the escape button)

tested in 4.4.2 (Luna) and 4.5.0/4.5.1 (Mars, both) and is limited to eclipse (does not  happen in other software or even other java-based software like intellij IDEA 14.1.5 for example)

guessing SWT, might be something else - did not happen on OSX 10.10.4 with eclipse 4.4.5 or 4.5.0
