It looks like EMF manages to generated invalid MANIFEST.MF entries ( bug 464121 and bug 463879) - it can be reproduced by using the ModelFragment.genmodel in org.eclipse.e4.ui.model.workbench

Yes, it's the same.  There should be only one GenModel.
