It seems wrong that the application has a "Preferences" menu entry in the application menu which does nothing.

I'll mark this as a duplicate because in both cases these appear to be items normally on the workbench menu in Windows.  In Windows there is no such menu, but it seems that some default is kicking in to register these two items.  It's kind of hard to fix given we can't reproduce it on Windows. :-(
