To reproduce create /tmp/plugin_customization.ini file containing the following line:
org.eclipse.e4.ui.css.swt.theme/themeid=org.eclipse.e4.ui.css.theme.e4_classic

and add the following line to configuration/config.ini:
eclipse.pluginCustomization=/tmp/plugin_customization.ini

Start Eclipse pointing to a brand new workspace. Eclipse comes up with GTK scheme instead of the classic one.
