eclipse -debug -consoleLog trace

After importing a project via egit (a clone from a github project), Eclipse keeps pushing popups with the following error:

An internal error occurred during: "Re-indexing repository SE".

Where SE is the git repository name. It is shown at startup once, and then at each successive file change (such as saving a file).

It seems this is related to the use of linked resources in the RascalSeries1 project, please see bug 388863.
