Running with gtk2-data-2.24.13-2.6.noarch and gtk3-data-3.6.1-1.3.noarch on OpenSUSE 12.2 x86_64 , the Javadoc view has a dark background and blue hyperlinks, a combination that is very difficult to read. This worked fine on gtk 3.4, where the background was light. Note however that normal text is white so it appears just fine.

We use the platform's tool tip colors which are bad here. You can either change them on the OS or you can set the Javadoc view background color via preferences.

Dani, I don't see this problem in other apps I run with Gnome 3.6. Can you point me to the code which does this matching so I can file a specific bug with Gnome?

I just noticed that you talk about the view and not the hover. You can change the Javadoc view's background color on the 'Colors and Fonts' preference page.
