@Elvis: could you try the CSS spy and suggest a better setting? http://holistictendencies.wordpress.com/2012/02/16/eclipse-4-css-and-the-css-spy/

I have tried CSS Spy but there isn't a setting to handle this little border.
what for me is not correct is the coolbar background.
CSS Spy reports the following properties:

CSS Properties:
background-color: rgb(226, 226, 226);
background-image: url(./gtkGrey.PNG);
CSS Classes:  MTrimBar

I think this has been fixed with Bug 417726 which changes the toolbar color to that the border is gone.
