Build Identifier: Version: 3.7.1 Build id: M20110909-1335

When i put a breakpoint somewhere in the source view of WindowBuilder Editor, then when the breakpoint is hit in the debug view, another editor is created (standard Java Editor) so the file is open two times (one by WindowBuilder editor and another time in the JAva Editor) .

It seems that WindowBuilder editor it is not compatible with the debug mode ...

This is an known Eclipse issue and not something we can address on the WB side. The Eclipse Java Debugger is hard coded to open the standard Java Editor. The JDT debugger should recognize that an editor is already open on the file.
