Where are your projects located? Are they all on the computer's local hard disk?
They were checked out from a git repository. Should this be moved to Egit?

Yes, it's a bug in org.eclipse.ltk.ui.refactoring.resource.DeleteResourcesWizard.DeleteResourcesRefactoringConfigurationPage#getLocation(IResource). Though I wonder how the project location can be null. How did you check out these projects? Could it be that their location was relative to an undefined workspace path variable?
The projects were checked out using the "Projects from Git" import wizard.
Can you please check the "File > Properties > Resource" dialog and tell me what the "Location" field contains? Could be inexistent projects that are still kept in a working set. However, this should have been fixed with bug 300368.
I could reproduce the problem with the team project set from bug 300368 comment 17, but only if I comment out line 211 of the ResourceWorkingSetUpdater (i.e. disable the fix for that bug, such that I end up with a working set that contains a non-existent project). I've fixed the NPE and improved the error message a bit (now says "'ProjectName' does not exist anymore." instead of "No input element provided"). Commit 868f969d53b96a75e9cf4f4a55eea84288379691 However, you really shouldn't see an inexistent resource in the workspace at all. I'd still like to find out how you got into that state.
