Set up a canonical metamodel source folder in the JPA project properties of a JPA 2.0 project. All of the generated canonical metamodel classes end up with a validation warning like the following:

Class "Employee_" is annotated, but is not included in any persistence unit

Verified when you generate canonical metamodel the validation warning does not appear. See the link to view test steps for verification.
