When you make the difference comparison between two profiled UML models (see in attachments), selecting "selected resource(s) only" on startup, it detects two differences : add and remove on the same reference (same URI).
When you make the same thing but, with the resource set, these differences do not exist.
I added a screen shot in the attachments

This is fixed through the changes from bug 362997
