1) Create a plug-in project
2) Open the build.properties, set custom=true property (or hit check box in editor)
3) Select both the project and the build.properties in package explorer view
4) Right click > Plug-in Tools > Organize Manifests...
Result:
The warning about custom builds lists the selected project twice

Fixed in master.  Replaced the list with a set.
