By specifying a locationURI:org.company.myview?after=myEntry I can specify the location of a single entry. However if I there is a menu that contains a submenu of "mysubmenu" I can not specify the locationURI to be locationURI:org.company.myview?after=mySubMenu.mySubMenuEntry

If the id of the submenu is "mysubmenu" then the URI should be locationURI:org.company.myview?after=mysubmenu to appear after the submenu entry.

If you mean you want to place an entry *in* your submenu, then it would be locationURI:mysubmenu?after=additions (or something useful).

If you mean something different than above, please re-open.
