I have org.eclipse.edt.java.runtime checked out, and in my runtime workspace it doesn't add the Java runtime to the target project when I deploy. See CopyJavaRuntimeResourcesOperation.java - it's a directory in my workspace so the operation does nothing. I'm not sure what the solution should be, but deployment of services is unusable when the runtime project is checked out during development.
