I upgraded from I20110906 to I20110615-0200. After restarting, I attempted to install software, but all repositories were missing from the list except http://update.eclemma.org. When I look on disk, I can see that the preference files are intact. Restarting doesn't bring the repository list back. DJ had the same error, but after restarting his repository list came back.

I have seen this also, but restarting does seem to bring back the sites.
If this happens again go into Help -> About -> Installation Details -> Configuration and add the settings as an attachment here. We can check the preference values, etc.

I do not have auto updates on.

This is a must-fix for Juno. Feel free to chime in if you have ideas on the best way to track this down.

Based on code inspection the most likely case of this happening is if the IPreferencesService service is not available when we first start up. (but is available later) Interestingly most cases are reported during the same build where the org.eclipse.equinox.preferences bundle was updated. I'm wondering if this is related.
Unfortunately I still can't reproduce this problem. Another potential cause would be if the IAgentLocation service wasn't registered.

As a potentially interesting data point. For the last several months I have been doing RTC development with RTC installed into an Eclipse 3.8 M7 build. I would use update at least weekly to install updates to RTC from a local P2 repo. Throughout this time my update sites never went missing. Today I inadvertently updated my Eclipse SDK to Version: 4.2.0 Build id: I20120503-1800 from the remote repo (and my Jazz to RC5 from a local repo). After the restart, my update sites are missing. While I realize that the only changes between 3.8.x and 4.2.x should be UI plug-ins... I find this behaviour suspicious. Has anybody actually seen this problem occur in a 3.x Eclipse?
I have been able to reproduce this on 3.8 M7. At this point I believe that it is the same issue than what we are seeing in bug #380176 and that if you were to restart your eclipse install one more time after the update you would get the repository to show up again.
