I noticed that org.eclipse.indigo.build/mylyn.b3aggrcon (the Mylyn build contribution for Indigo) defines this:
http://download.eclipse.org/mylyn/snapshots/3.6

Shouldn't it be 3.7 for Indigo?

No, Mylyn 3.6.x is shipped as part of Indigo. 3.6 denotes the Mylyn version, not the platform version. We use the release train names for that, e.g. http://download.eclipse.org/mylyn/snapshots/indigo.
