If I have a simple helloworld autotools project and close/re-open Eclipse, I get errors for missing stdio.h/stdlib.h #include statements until I do a clean build.  According to:

http://wiki.eclipse.org/Linux_Tools_Project/EPP_Testing#Autotools

this is an error that shouldn't be present.
