The Interface IReferenceFinder and the classes DefaultReferenceFinder, ReferenceQueryData and SimpleResourceAccess are located in the xtext.ui plugin, which is not required by the dependencies.

The classes should be moved to the package org.eclipse.xtext.findrefs or a similar one inside org.eclipse.xtext. This way it could be used to find references from the index without ui.

Could you please explain why the headless mode of Eclipse does not work for your usage of IReferenceFinder?
