The Tycho versions plugin may allow us to keep the pom.xml and MANIFEST.MF versions in sync.

We have been using this plugin for quite some time now. (See http://wiki.eclipse.org/Linux_Tools_Project/Releng#2_weeks_before_the_planned_release_date). I think it's safe to close this bug.
