I installed the new Maven Runtime 3.0.3 via Preferences->Maven->Discovery and it shows me, that this plugin is installed in Eclipse->About (Embedded Maven Runtime 3.0.3	1.0.1.201106221106). Nevertheless in Preferences->Maven->Installations it shows the following version: Embedded (3.0.2/1.0.100.201106171112).

There was a packaging problem with maven runtime 3.0.3. Should be fixed now.

What do I need to do, to get that update, or was it only a display problem and internally m2e was using the right embedder (3.0.3)?

Looks like m2e discovery catalog too aggressively filters installed catalog items, making it impossible to upgrade installed features from the catalog. Try to uninstall and re-install maven runtime 3.0.3 or create new m2e installation.
