With WTP 3.3.0 and Eclipse 3.7.0 the validation runs on every file, even if those lie within a folder which is marked as derived (http://help.eclipse.org/helios/index.jsp?topic=/org.eclipse.platform.doc.isv/guide/resAdv_derived.htm). By default, those files should be excluded from validaton.
