I have published the project to the server and when I open the Add and Remove dialog via Run on Server option, already published projects are listed under Available group.

What server are you using? This sounds more like an server adopter problem.

We are using WSO2 Carbon server.

I'll go through our codebase again and see whether there is an bug in our codebase.

Resolving for now as I believe this to be an adopter problem
