If there are many context menu items the "New..." context menu item (e.g. for creating a new class in a Java package) flows off the top of the window and is unreachable. One has to scroll down in the Package Explorer appropriately so as to have the context menu item being accessible.

This is not a java or swt issue, this is lacking feature on gnome shell for popup menus. I have made a blog post to get this solved by patching gnome shell from the cinnamon and muffin changes. You can read more about it @
