persistWeavingHelpers does not check if an element has been removed. This leads to an error when the engine is trying to get the uri fragment of the removed element.

Reproducible: Always

Steps to Reproduce:
1.Open an eclipse application with the new compiler.
2.Launch a refining transformation using drop
