With version of EGit do you use? I think that this issue should be fixed by commit ac389e12320449824c78eb5e970b0ba5e6fdeeba, but this is in current 0.12-SNAPSHOT version

I used the version available from the updatesite at the time - I have since then updated/reinstalled from the updatesite and haven't seen this bug since.
