Currently we are using the default secure storage location. This is located under:

<user-home>/.eclipse/org.eclipse.equinox.security

This storage is shared by all eclipse applications run by that user. When Orion is deployed on a server such as orion.eclipse.org, it would be better to have that data stored within the server workspace alongside the rest of the user data.

I agree. 
I would make the Secure Storage location part of the server configuration. So far we use Instance Scope preferences for this. I think this can wait till M6 though.

Released. We now store it in server_workspace/.metadata/.plugins/org.eclipse.orion.server.user.securestorage/user_store
