Right now we can access only preferences of the logged in user. Some values like user's workspaces or access rights could be modified by administrators. There is no API to do it now. Administrators can just call e.g. /prefs/user/window/favorites what will return their own preferences, but they can't call /prefs/user/szymonb/window/favorites to see other user's prefs.

Was there a specific use case that required the administrator to modify a particular user's preferences? Is this still a problem then you think?
