I have set the assume-unchanged flag on a file by git update-index --assume-unchanged or by selecting "Team -> Assume unchanged" in EGit.

I change the content of the file in the working tree and call the JGit add command with a matching filepattern (e.g. from EGit "Team -> Add").

The index is updated for the file, but it should not.
