I renamed a file in a project using Eclipse Alt-Shift-R action. Alex, could you check it on newest version of EGit? It seams that this issue was fixed some time ago, because currently line 59 in GitSynchronizeData is an java-doc.
Not reproducible with jgit 0.11.1 and eGit 0.11.1.
