Create a new Block Definition Diagram
Create a Block
Create any kind of FlowPort or Port - it will be created at top-left corner of the block (0,0 coorinates), but it should be created on the place of the click

The problem was caused by the fact that no edit policy provided bounds for the view (no SetCoundsCommand).
I installed StructuredClassifierLayoutEditPolicy to BlockEditPart
