If a breakpoint is toggled from the "Run" menu - Toggle breakpoint, Toggle Line Breakpoint or using the hot-key Ctrl+Shift+B, the breakpoints are ignored by the debugger. No matter in which perspective I am - PHP or Debug.

The above description is not full. The problem is caused by the "Breakpoint types" sub menu. 
After clean start (first start with ExampleProject) the breakpoint type is automatically selected to be JavaScript.

When PHP Explorer is on focus, or Problems View (Task, Console, etc.) the option for Java script breakpoint type is still available, and all Toggle/Add breakpoint options in "Run" menu are available.
