Please add Configure->Add Acceleo Nature to the Project context sensitive menu (just like Xtext and many other tools).

Please move Acceleo->Remove Nature to Configure->Remove Acceleo Nature.

The fix has been contributed on HEAD. It will be available for Acceleo 3.1.0 RC1.
