There is a conflict between org.eclipse.wst.xml_ui.feature.group and org.eclipse.wst.xsl.feature.feature.group.
I'm unable to check for new updates and I don't know how to uninstall one of them!

I figured out the way to uninstall plugins (not easy-friendly by the way...) and that's the only way to solve the conflict, uninstalling both plugins.
I don't know what they do, but they can't be installed.

The only thing I can think of, is the xsl depends on xml ui feature.  So if you try to uninstall xml.ui it may not let you because xsl depends on it.

Can you detail exact steps to reproduce, I assume you installed JEE IDE package from June ... then what? 

Did you install WTP 3.2.1 from end of July? (And, did you install it with p2, or unzip it?) 

And, then you are seeing this using the /releases/helios repository from SR1 release?

I am blindly closing old bugs  as "won't fix" (I selected those opened over two years ago, mostly opened by me, with no comments made in past couple of years). 

This is entirely an effort to focus on relevant bugs ... so if anyone sees any of these old bugs closed as "won't fix" that _are_ still relevant, do feel free to reopen. It would be much appreciated to know it was still important and deserves some attention beyond a blind close. Apologies in advance for closing any prematurely.
