I get 2 warnings and 1 error when trying to use the Java discoverer on modisco.infra.browser, and the created model is 0 bytes.
See attached stacktrace.

I restarted Eclipse with the "-clean" option, and this error didn't happen when I tried it again.

I believe this was due to a conflict between different versions of plug-ins after I reinstalled MoDisco from the nightly update site. 

I suspect this is a p2 bug, because it disappears when I force it to recompute the plug-in cache, but I don't believe I have enough information to create a bug.

So, I'm marking this bug as resolved.
