User defined Ignored resources by name are not ignored forewer. Just close and open project and you have it back again in synchronize view. 

Reproducible: Always

Steps to Reproduce:
1. In Synchronize view there is etc teplates_c directory
2. Open preferences -> Team -> Ignored Resources and Add Pattern 'templates_c', after that templates_c disappear from Synchronize view. 
3. Close project apn open it again, now you can see templates_c again in Synchronize view untill you just click on Apply in Preferences ->...->Ignored Resources.

This bug hasn't had any activity in quite some time. Maybe the problem got resolved, was a duplicate of something else, or became less pressing for some reason - or maybe it's still relevant but just hasn't been looked at yet.
