This diagram need to be regenerated to remove the Delete From Model Action.
Now this action is done by org.eclipse.papyrus.diagram.common, with a keybinding (CTRL + DEL)

I advise to delete the two following files before regenerate the diagram : 
in the part package : 
	DeleteElementAction.java
	DiagramEditorContextMenuProvider
