"Hide empty folders" in make target view should also hide projects without make targets. If I have 20 projects and  only few of them have make targets I still see others in there (without targets) and there is no way to get rid of them.
I guess idea behind it that I want to create new target in a project which
does not have them, but I rather do it from Project Explorer.

Of have another filter/action to hide them.

One other idea is to have View Menu->Customize View and filters which would be consistent with the ways of Project Explorer.

It works this way since Indigo. Marking as Fixed.
