There should be an x-friends relationship between org.eclipse.linuxtools.cdt.autotools and org.eclipse.linuxtools.cdt.autotools.ui setup as org.eclipse.linuxtools.cdt.autotools references internal classes in org.eclipse.linuxtools.cdt.autotools.ui...

In org.eclipse.linuxtools.cdt.autotools.ui, simply add an x-friends clause to the export package list for the relevant packages. Note that x-friends implies internal, but gives a whitelist.
