...because elements from closed projects can't be opened.

can't reproduce the described behaviour as long as the project has the xtext nature enabled it is handled by the ProjectOpenedOrClosedListener (i.e. its resources are removed from the index)

I can confirm that it works. Please reopen as soon as we have more details on how to reproduce the situation.
