We are using customized priorities (numbers from 0-100), and sorting on this does not work at all.

Reproducible: Always

Steps to Reproduce:
1. Set priorities to plain numbers in bugzilla (administration->field values->priority
2. Sync with mylyn
3. Try to sort, neither the results in task view or Search view get sorted, even when picking Priority as sort order.

Very true; 
Mylyn supports only a 5 level priority encoding. 
It is up to the integrator/connector develper to merge a larger number of priorities into these 5 levels: P1, P2, P3, P4 and P5.
