I've run into a bug when I focus the Package Explorer, if I have the working set presentation enabled then I don't see any context for projects in a working set. Context does appear for resources in the 'Other Projects' node. If I switch the presentation to show projects instead of working sets, then I can see context once again. Problem also exists in the Project Explorer.

I don't think anything has changed in that code recently. Did that work for you previously? Did restarting the workbench fix the problem?

I don't think restarting helps. I first noticed the problem yesterday, though it may have been around longer; I've been working with auto-focus turned off for a while now.

Can you Alt+click when in focused mode to verify that all working sets are shown in the package explorer by default?

Yeah, Alt+Click in focused mode does display all the working sets in the package explorer.

No, I'm not. Just as mysteriously as it stopped working, it started working once again.
