I need to install EMF and GEF into a 3.5 install (using 3.5 M7). It turns out that GEF is not in a category so I did the following:

1) I selected EMF SDK in the Modeling category
2) Unchecked Group Items by Category
3) Entered "Gra" as a filter so I could select the GEF SDK
4) Clicked next and was surprised to see only GEF and not EMF
5) Went back and checked the group button and was surprised that Next was not enabled
6) Removed my filter and clicked Next and was surprised that, although EMF was there, GEF was not
7) Went back switch off Group and clicked Next and was happy to see that both were now there.

The selection in the tree was never altered by either the filter or the grouping (i.e. hidden elements retained there checked state when they became visible again) but the elements passed through to the subsequent page were altered by the filter and grouping. I think that the filter and grouping should not alter the selected elements.
