See the attached screenshots. Valid for both J2EE 1.4 and Java EE 5 projects. 

There are lots of error logs similar to:

Cannot find navigator content extension (using triggerPoints) for object "org.eclipse.wst.common.componentcore.internal.resources.VirtualReference@c32994" parent path: "Bundled Libraries".  Check that you have an expression for this object in a navigatorContent triggerPoints or enablement.

Looks similar to bug 258648. It seems that there are changes in the platform's common navigator in the latest builds the breaks the behavior of the DD trees.

This is quite a severe issue for a milestone release.

I think this relates to the changes in bug 252293.
