Cannot add the site http://download.eclipse.org/tools/mylyn/update/extras/ to software update.

At least if this site is not correct a error dialog should appear but no error/info-dialog or something in the error log

Are you using Help>Software Updates... and adding the site from the dialog, or using Help>Software Updates>Find and Install?

That site is already in the list of sites in the Ganymede release. You just need to go to "Manage Sites" and enable it.
